Gabriel Agbonlahor's flick gave England's U21s victory in the first leg of the Uefa Championship qualifier.
Simon Church gave Wales the lead at Ninian Park after a defensive mix-up (13) before David Wheater headed in to level (19) and Adam Johnson curled home to give the visitors the lead (35).
Church drew Wales level (44) but Agbonlahor turned in Mark Noble's cross (61) to give England the advantage.
Pearce: Work to do
England U21 coach Stuart Pearce claimed his side had been given a wake-up call by a battling Wales in their Uefa Championship play-off first leg.
England had to fight for their lives and it took a classy Gabriel Agbonlahor flick with 29 minutes left to claim a 3-2 victory at Ninian Park.
Pearce admitted: "My team were told in the dressing room straight afterwards that they still have hard work to do."
Flynn proud of display
Wales U21 boss Brian Flynn hailed his side's display as they pushed England all they way at Ninian Park in their Uefa Championship play-off first leg.
Two goals from Simon Church looked to have earned Flynn's side a draw only for Gabriel Agbonlahor's flick to give England victory.
Flynn said: "If we put in a performance like that in the second leg, England will know they have been in a game."
